Do automatic and standard 258 interchange?

Do automatic 258 and standard interchange?
As far as I have been able to tell. My 89 started life as an auto and had been changed to an AX-15 5 speed at some point I would say early in its life. I only found this out by the vin number.
 
Yes, same motor.

The only differences between engines for the transmissions that I'm aware of in the YJs is that the 91 4.0L had different crank bores for the pilot bearing. The 91 4.0L had two versions, one for auto and one for manual. The auto one was used for 92-95 for all transmissions from that point forward and the 92-95s as such used a new larger pilot bearing.

My reason for inquiring is that I have a 1988 YJ, standard transmission with a toasted motor. I have sourced a rebuilt 258 CID that was for an automatic transmission equipped Jeep YJ. I was questioning the configuration of the rear of the crankshaft for the two different options.

1988 Jeep YJ which previous owner "nutterized" in attempting to remove emission equipment. He cut vacuum lines which compromised the engagement of the front axle.

I’ve double checked engine sellers and they show the 4.2 to be the same for both trans over all 4 years. You should be good.

You can fix the front axle disconnect by getting new vacuum lines, or delete the front axle disconnect with a perma lock, posi lock cable, or get the axle shaft out of a TJ that will convert it to one piece which makes the driveshaft spin all the time. Perma lock does the same but permanently locks the two piece shaft together rather than deleting it.
