My Wrangler yj battery is discharging when completely turned off and not charging after recently being stolen. I cannot find anything wrong or out of place. Replaced alternator and fuse in charging system.
 
Do a draw test to find where the drain is coming from. Fixing that might fix the alternator issue depending on what it is.
 
Did that, pulled all the fuses,relays, and various wire harness connections one by one, disconnected all accessories, all results came up the same.
 
Tried resetting that to using multiple options, pulled all the relays I could find thinking the same thing, also replaced blown charging system fuse

How did the thief get it running to take it? If “hot wired” you may have a bare wire somewhere.
I guess your battery stays charged when the + cable is disconnected?
 
I couldn't find any bare wires, but that doesn't mean there isn't, ignition lock cylinder is easy to engage even locked. Only options I have not yet looked into are starter relay, starter motor and battery cables.
 
You found the source of the draw your saying?? If so great!! My next thought was a hung up relay in the stereo CD player. But...you already pulled the fuses to exclude that one. I had this happen on my 91's rode hard and put away wet pioneer CD player.
